Abstract
vÖZETSACCHAROMYCES CEREVISIAE'DA SOLUNUM YOLİZİ KONTROLÜNÜNAKI-DENGE VE METABOLOM ANALİZİ İLE İNCELENMESİS. cerevisiae'nın solunum yolizinin kontrol mekanizmasını açıklığa kavuşturmak veve yüksek etanol üreten bir suşun akılcı tasarımının yapılabilmesi amacı ile BY4743 ve busuştan her birinde tek bir gen delesyonu yaratılarak üretilen ÎHO, ÎQDR3, ÎMIG1,ÎHAP4, ÎQCR7, ÎRIP1 ve ÎCYT1 çalışma kapsamı içinde incelenmiştir. Bu amaçla,hücreler kesikli ve sürekli üretim ile zengin besi ortamında büyütülmüş, ana suş ayrıcabesin stresi yaşanan ve stresin gevşetildiği ortamlarda da büyütülerek incelenmiştir. Kesikliüretimde ÎQDR3'ün ana suştan daha yüksek miktarlarda hücre ürettiği, ÎQCR7'nin ise enyüksek etanol üretim miktarına ulaştığı gözlemlenmiştir. Sürekli üretimde, en fazlabiyomas üreten suşun ana suş olduğu, onu sırasıyla ÎRIP1, ÎHAP4 ve ÎCYT1'in takipettiği saptanmıştır. ÎRIP1 en az glikoz kulanan ve en yüksek miktarda etanol üreten suşolarak bulunmuştur. ÎHAP4, toplam etanol üretimi ve verimi bağlamında bu suşuizlemektedir. Elde edilen sonuçlar, maya hücrelerinin metabolik modellenmesindekullanılmıştır. Hücre içi akı dağılımlarının belirlenmesi amacıyla merkezi karbonmetabolizması ve hücrenin genel metabolizması model olarak kullanılmıştır. Ethanolüretiminin optimizasyonu temel amaç olarak alındığında, tam ya da kısmi solunumeksikliği olan suşlar deneysel sonuçlarla uyum gösterirken, hücre içi oksijen alımınınoptimizasyonu hedef fonksiyon olarak seçildiğinde solunum yapabilen suşların etanolüretiminin deneysel sonuçlarla uyumluluk gösterdiği belirlenmiştir. Metabolik uyumunminimizasyonu metodu ile ÎHO ve ÎQDR3 suşlarının metabolik açıdan ana suşa en yakınmutantlar olduğu saptanmıştır. Ana bileşenler analizi, benzer eksikliklere yol açan genlerisilinmiş suşların bir araya gruplandığını göstermiştir. HAP4 gen ekspresyonu, RT-rtqPCRyöntemi ile incelenmiştir. Karbon kısıtlı üretimde, ortamdaki glikoz miktarı azaldıkçaHAP4 geninin ekspresyonunda artış gözlenmiştir. Ortama glikoz eklendiğinde, birdakikalık bir zaman süresinde genin ekspresyonunda hızlı bir düşüş belirlenmiştir. Geninekspresyonunda gözüken artış ortama giren azot miktarı ile paralel bulunmuştur ve HAP4proteininin azot katabolit baskılama mekanizmasında işlevi olduğunu sezindirmiştir. ivABSTRACTUSE OF FLUX BALANCE ANALYSIS AND METABOLOMICS IN THEANALYSIS OF THE RESPIRATORY PATHWAY IN SACCHAROMYCESCEREVISIAEBY4743 parent strain and seven deletion mutants ÎHO, ÎQDR3, ÎMIG1, ÎHAP4,ÎQCR7, ÎRIP1 and ÎCYT1 of S. cerevisiae are investigated to improve presentknowledge on the regulatory mechanism of respiratory chain and provide a rational designfor the construction of a high ethanol production strain. Cells were grown in rich mediumin batch and continuous cultivations and the wild type was also cultivated under nutritionalstress and relaxed conditions. In batch cultivations, ÎQDR3 had overgrown the wild typeand highest ethanol producing strain was ÎQCR7. In continuous cultivation, highestamount of biomass was produced by parental strain whereas the lowest levels of biomassby ÎRIP1, followed by ÎHAP4 and ÎCYT1. ÎRIP1 was has lowest glucose consumptionand highest ethanol production. This strain was followed by ÎHAP4 both in steady stateethanol concentrations and yields. These results were used in the metabolic modeling ofthe yeast cells by using central carbon metabolism and the complete metabolism of theyeast as two models to determine the flux distributions. When the objective function wasethanol excretion optimization the ethanol production of the fully and partially respiratorydeficient strains are in agreement with the experimentally obtained values while whenoxygen uptake optimized as the objective function the ethanol production of the respiratorysufficient strains are similar to their experimental correspondences. Analysis ofminimization of metabolic adjustment indicated that ÎHO and ÎQDR3 were metabolicallymore adjusted to the wild type. Principle component analysis revealed that the deletionstrains resulting in similar deficiencies were found to be clustered together. Geneexpression analysis was carried out for HAP4 gene in nutritional limitation experimentsperformed on the parental strain. In the carbon limitation culture, the expression levels ofHAP4 declined rapidly as a response of glucose repression. In nitrogen limitationcultivations, the increase in its expression levels might be due to its regulatory function onthe ammonia metabolism in nitrogen catabolite repression in yeast.
