Abstract
Nikotinic asetilkolin resept¨or¨u (nAChR) ligand kontroll¨u (ligand gated) iyonkanalıdır. Bu resept¨ordeki bozukluklar bir¸cok kas hastalı˜gına neden olur. Bu resept¨or¨un ¸calı¸sma mekanizması tam anlamıyla anla¸sılamamı¸stır. Bu ¸calı¸smada Torpedo marmorata'nın nAChR'ı protein veri bankasındaki sadece h¨ucre duvarının i¸cindekib¨olgeyi i¸ceren 1oed ve h¨ucre dı¸sı ve h¨ucre i¸ci b¨olgeri de i¸ceren 2bg9 kodlu yapılar incelenmi¸stir. Elastik a˜g modelleri olan Gaussian ve anizotropik (Anisotropik) a˜g yapımodelleri resept¨or¨un hareketlerini incelemek i¸cin kullanımı¸stır. C¸ apraz korelasyonlarıinceleyip yapı i¸cindeki haberle¸sme yollarını bulmak i¸cin MCPOOL adlı bir programtasarlanmı¸stır. Ayrıca korunmu¸s (conserved) aminoasitler ve beraber de˜gi¸sime u˜gramı¸saminoasit ¸ciftleri (correlated mutation) belirlenerek aminoasitlerin evrimsel de˜gi¸simi ile¨u¸c boyutlu yapıdaki dinami˜gin nasıl ¨ort¨u¸st¨u˜g¨u irdelenmi¸stir.Dinamik sonu¸clar h¨ucre duvarındaki M1, M2, M3 ve M4 sarmal yapılarındanolu¸san, b¨olgenin di˜ger b¨olgelerin varlı˜gından etkilendi˜gini g¨ostermektedir. H¨ucre dı¸sıb¨olge ile h¨ucre duvarı i¸cinde olan b¨olge arasındaki M2-M3 b¨olgesinin hareketlerininh¨ucre dı¸sı b¨olge tarafından bastırıldı˜gı g¨or¨ulmektedir. MCPOOL tarafından ortaya¸cıkarılan haberle¸sme yolu ¨uzerinde M1'deki ilk M4'teki son ve M2-M3 ara b¨olgesindekiaminoasitler yer almaktadır. En kısa haberle¸sme yolu ¨uzerinde en ¸cok yer alan aminoasitlerin yapınin mekanistik olarak ¨onemli noktalarında yer aldı˜gı ve korunan ve birliktede˜gi¸sen aminoasit ¸ciftleri ile ¨ort¨u¸st¨u˜g¨u g¨or¨ulmektedir. Bu sonu¸clar ı¸sı˜gında adı ge¸cenb¨olgelerin resept¨or kanalının a¸cılma mekanizması i¸cin ¨onemli oldukları belirlenmi¸stir Nicotinic acetylcholine receptor (nAChR) is a ligand gated ion channel. Aberrations of nAChR is the primary reason of many congenital myasthenic syndromes.The mechanism behind the function of nAChRs is still unclear. In the present studynAChR from Torpedo marmorata was analyzed using the 3D structures of trasmembrane domain (TMD) (Protein Data Bank (PDB) Code: 1oed) and TMD with ligandbinding domain (LBD) and five helices from the cyptoplasmic domain (PDB Code:2bg9). Elastic Network Models (ENM), namely Gaussian Network Model (GNM) andAnisotropic Network Model (ANM), were employed to assess the underlying motionsof nAChR. A program called MCPOOL was designed to analyze the correlated fluctuations by GNM to study the communication pathways between the binding domain andthe gate. Conservation and correlated mutation analysis was performed to interpretthe results of the ENMs from an evolutionary standpoint.The results of GNM analysis suggested that TMD domain is largely affectedby LBD and cytoplasmic domain. The highly fluctuating motion of M2-M3 loop issuppressed by the presence of LBD. The cross correlations elaborated by MCPOOLrevealed the pathways between binding and gating region. The most visited regionsare the initial residues of M1, M2-M3 loop, and the last residues of M4. They are onthe pathways and overlap the minimum fluctuating regions and highly associate withthe conserved residues and the residue pairs of correlated mutations. The results agreein the suggestion that these most visited regions are key passageways on the signaltransmission pathway, and thus affect the gating mechanism
